I've actually been reading some less-than happy reviews of Fan Control, especially from people trying to uninstall it. I opened up the pref pane recently and saw that all of the bars were at 0 and I couldn't adjust any. Just in case, I decided to uninstall Fan Control in case it was doing anything hacky.

Some people have suggested that SMC Fan Control might be a better option (similar name, different app). I haven't used it. Here's a MacRumors forum post about uninstalling Fan Control that recommends SMC: http://forums.macrumors.com/showthread.php?t=403547
